Peeling pad- autoimmune disorder?

A few weeks ago Mika had an interdigital cyst between two of the toes at the right hind leg, her nailbed and toe were all swelled up in a few days after the discovering of the cyst so I took her to vet who prescribed both topical and oral antibiotics. Now that the swelling is gone and cyst getting smaller everyday, I noticed her paw pad is peeling off, it started at the inside edge of the middle big pad, right where the cyst rubs when she walks, so the vet thought the cyst was causing it. But it just keeps peeling and the peeled area now is almost double the size as when I first noticed it. And few days ago, I noticed the two smaller toe pads starts to peel from the edge too, but they are all on the right hind leg, and around where the cyst were. Upon doing some research I came across the autoimmune disorder which they say Doberman is one of the breed prone to such disease. But she has no other issues besides the peeled paw on her right hind leg, I.e her nose and ears are fine, and her other paws are fine too, and she doesn't seem to be in pain either. I will take her to vet again next week but meanwhile I'm wondering if anyone has any experience with autoimmune disorder and if this sounds like it? I've attached some pic, the red circle is where the interdigital cyst is, and blue circles are where the peelings were.
